Basically the title version is wrong for that game.
Download my VoodooChaos tool that is attached below and extract and run the program. Next click on "Open CIA File" and open the RE Revelation cia. Now where it says "New Title Version" type in "0010" (without quotation marks) and then click on "Save CIA File". Close the program and copy the cia and install it on your 3DS you now should not get that update nag.

Make sure you're on the latest version, then press select when your turning on your 3DS.
A config menu will appear, go to the clock setting, and press A until it reaches the last option.
Press start and you should be good. (Remember, this only works for the n3DS.)

Yes, AuReiNAND is region free.
ARN is probably simpler to use, and requires less files on your SD card.

Read OP. There is a lot of info there and also in the github page there is a wiki with all info needed. Change you wont regret.

Read the wiki for a complete list, but it's much better. It includes region free, TWL/AGB patches, a much better reboot patch, and it's still being actively developed

This one gets updates. Decrypt9 doesn't fragment the nand like rxtools does, updating just requires a couple files not a bunch plus a tool to dl firm files. It gets updates , has built in region free and twl/agb patching. I'm sure there is more, oh ya it gets updates.

Autoboot SysNAND: Determines if you want to boot SysNAND or EmuNAND by when holding no buttons on AuReiNand boot).
If the option is on, holding L boots the default EmuNAND.
If the option is off, holding L boots SysNAND.
