You can still update your EmuNAND via system update. The firmware.bin only loads NATIVE_FIRM with patches, the rest of the operating system still loads from the NAND.I apologize for what I'm sure is a dumb question, but when the setup says to use the firmware from the n3ds folder, does this imply that I can't update my emunand via system update as I can with rxtools? I followed an incredibly simplified guide for hacking my launch 3DS and I'm finding that this is coming back to haunt me now that I'm trying to understand what exactly I'm doing.
rxTools did the same thing. Those files you downloaded from the python script were the equivalent of the firmware.bin
That being said, in the next release you won't need firmware.bin anymore.
