Alright, having another issue on a different system of mine. Decided to install A9HL on my N3DS which had Gateway emuNAND on it before. Using a completely different micro SD card, freshly formatted. Got to the point where I can boot menuhax by holding down on the D-PAD. But every time I launch emuNAND9, I get a black screen. I've tried rebooting and launching it well over 20 times. I've tried launching the entry point through the browser and I still only get a black screen.

One thing I'm confused about and not sure if it matters, I am on 9.0 and wasn't sure if I had to be on 9.2 for this to work or not. Help is appreciated, thank you guys.

Is there any way for the system to reboot into Emunand once you quit playing a GBA game?

I'm pretty sure the main post mentioned that it can't boot into emuNAND when exiting GBA games. This is in order to make sure your GBA games actually get saved.

Until a solution to this is found and added to ReiNAND (and implemented in AureiNAND) or AuReiNAND, there is no way to reboot into EmuNAND after quitting a GBA Game.
Also, I have found that GBA games only work on EmuNAND if your NANDs are linked, even if you install them on both SysNAND and EmuNAND and have AGB_Firm patched on both. Do not unlink ever if you want to retain loading them while in EmuNAND.

Well said @driverdis, GBA games are best handled by AuReiNand. Sure as a emuNAND user it kinda sucks to reboot into sysNAND to preserve the save, but I'll take that suck and keep on trucking. Kudos to @Aurora Wright for this work around.

My guess for this is that GBA games save to agbsave.bin upon exit but if you exit to EMuNAND, it would write to AGBSave.bin on EmuNAND but load the saves upon launch from AGBSave.bin on SysNAND.

@driverdis, not really sure how it works in AuReiNand or doesn't work in ReiNand, just happy that I can use AuReiNand for my GBA fix and hold out hope for the work around to be added to ReiNand. Either way use GBAer's have options.

Not sure what needs to be done to get past this error though.
@BooBooBear I've tried yesterday to do it, I'm having same issue with eShop error code. Mine is a 005ish one, and is probably related to the fact my NNID is already linked with a 10.7E EmuNAND. I'll try to sort that out tonight.
Btw have you cleaned the unused old region system titles & app?

Trying to compile from source, i get error;
cannot find -lctru

Anyone have any ideas?
Compiled fine here before going to bed. Can you post a screenshot? Could you compile 4.0.1 before? Have you synced https://github.com/smealum/ctrulib and typed "make", then paste the whole libctru inside devkitPro\?
