Yes, though I've seen people complain NTR no longer works if your system has A9LH. If you go the 'old' emunand way, both should work.

I'm using AuReiNAND A9LH with sysNAND and NTR works fine.

You just have to be sure you're using the 10.2 FIRM file (placed in the NTR folder) for the firmware files.

is there a in depth guide for a user with a o3ds on sys nand 4.5 and using a gateway with up to date...? i never used rxtools or any armloader, but i like the idea of autobooting into emunand....

Since you already have most things setup with the Gateway (Emunand, cia installer, etc.), all you have to do is place the proper files on your SD card and boot rxTools via Ninjhax/*hax, MSET, or web browser.
You can try this build of rxTools. Inside the zip is instructions for how to set it up (QuickStartGuide(v3.0_BETA).pdf).
Once that's done, you'd want to update to 9.2. You can use instructions from here (under the section titled "How to Update your 3DS/2DS to 9.0 or 9.2").
Finally, you can try to get your OTP and set up a9lh, but keep in mind that Gateway doesn't support it yet. Also, there's the fact that it is relatively risky if you don't follow the instructions carefully.

That being said (as I said somewhere else), not booting without an SD card allows you to avoid people updating your sysNAND by just taking your SD card with you when not using your 3DS yourself. And booting to sysNAND by default when not having an SD card would have the exact opposite effect, allowing people to update your sysNAND more easily and without the protection that allows you to update your sysNAND without losing a9lh (implemented in AuReiNand).
Not that people want to do that, but if they land on sysNAND, don't know anything to hacking and can't respect others' belongings, they will do it.

Also, I'm getting terrible unreliability when loading homebrew through the hbl cia on aureinand. Things like either running far too slow, or just getting black screens until I press a button then booting my back to hbl. Also things like decrypt9 just wont boot.

I can't get custom themes to stick after reboot with A9LH. Using Howling Theme Tool or CHMM2 lets me use custom themes, but when I turn the system off and back on, it's back to default again. Any ideas?

Inject themes with extHomemenu_extdatatool. place your theme files in the /3ds/extdatatool folder allong side it's 3dsx, and run homebrew from emunand then import extdata and enable persistant. or even just enabling persistant cache after installing ur theme with the cia would work. but the persistant cache option will even hold the theme when you enter the eshop which normally delete's all your dlc

I'd try updating to the latest HBLoaderLauncher from yellows8's page and re-downloading all the latest payloads. I've got an N3DSXL with sys 9.2 and emu 10.6 running through emunand and all homebrew runs pretty much flawless for me.

EDIT: Decrypt9 won't work from emunand unless you are running 9.2 or below and booting with a lower FIRM. What I do is boot into sysNAND 9.2 by and load the firmware90.bin by holding the L button on boot in order to run anything like Decrypt9/Emunand9tool, etc

I want to update my sysNAND from 9.2 to 10.6 and I have the updatedsysnand flag in place and it works, according to the button presses I do. Before I update, can I dump my sysNAND with a9lh so I can recover to a 9.2 a9lh? Also, it is safe to update sysNAND so long as that flag is in place, correct?
