I thought only NeoGamma wasn't working (it was freezing at a black screen) but now WAD manager is doing it as well...

I have a really bad feeling about this.

Can someone give me some advice about what I can do from here to make sure everything is how it is supposed to be?

I have this eerie feeling that a software update caused my problems. If that's the case, is there any way to fix it?

According to my options screen, I'm on "Version 4.2U"

There's your issue...your cIOSes got stubbed. Did someone update your wii from a disc recently?

Either way, like KiiWii said, quickest fix is likely ModMii.
