Okay, but does Rxtools run via Ninjhax 1.x? My 3DS doesn't charge unless it's not powered on.

I want to install NES, GB, GBC, GBA Ambassador, Game Gear, and 3D Classics that Nintendo/Sega never released and possibly TurboGrafx-16 VC games.

Should I install Pasta CFW before installing any CIA files?
You can't install CIA files without a CFW, so you don't have much choice. :P
I would go with rxTools though, like the poster above me mentioned. This guide seems decent and up to date: http://gbatemp.net/threads/guide-rxtools-autoboot-on-o3ds-using-homemenuhax.398911/

rxTools works with Ninjhax 2.x so you can use themehax/homemenuhax to cold boot, or use browserhax, or Cubic Ninja, or any other entry point. Themehax is what you will probably want to use though.

Well it can be run via ninjhax 1.x but it can also be run through the 3ds browser and if you downgrade mset you can also launch it in the system settings

I have an 8GB MicroSD card and I hope I can install a lot of custom VC CIA files but is it normal for my 3DS to stop charging whenever I power it on. My other blue 3DS with 10.1 doesn't seem to do that.

Nope, official charger.
Darn. Well, if you use autoboot with rxTools you won't have to worry about constantly having to reload the exploit each time you want to charge your 3DS. Also if you get a replacement 3DS it is possible to do an emuNAND to EmuNAND system transfer, including to new 3DS. There is a tutorial by Ronhero in the tutorial forum.

I went through hell trying to find a 3DS with 9.2 or lower. The first one (Blue, just like my current one) said 9.6, the second one (2DS) said 10.1, but the third one said 7.1 and I hope there's a way to fix this w/o having to replace my current one.

I left it alone for about 2-3 hours and now it charges while powered on so the previous owner must've forgot to charge it and it was dead for so long or something like that. The GameStop employee had to charge it for about 5-10 minutes until it could turn on but would not charge while being powered on so it probably had to be charged for awhile before I could use it while it was charging. It's still charging at right at this moment has been for about 3 hours now.

Did you try swapping the batteries with the other 3DS consoles you have? Maybe the battery is worn out.

Also, an easy way to get an exploitable 2/3DS is to buy a brand new one from a shop - they should be quite discounted in most places by now since the new 3DS has been around nearly a year. Where I am, a 3DS XL with animal crossing and another game is $179 while the new 3DS XL is $249.
