Is there a way to backup game saves without booting into atmosphere?

Backup firstly, then update your Atmosphere and reboot to see if the 1bit is persistent.
Open it up and see if you are missing any pins. If no missing pins, try reseat the connector.

Thank you I think I fixed it, by reseat it. I don't have that 1 bit mode error anymore. I do however still have the red message I posted in my first message here. I think it would be for the best to un-mod my switch and start fresh, I tried so many fixes, and the sd card looks like a mess with files everywhere. I already did backups to my saved games files, and got sysnand and emunand keys. I understood that I need to restore my serial number from incognito, but all the posts I see regarding this telling to the guy he is doomed and he can't retrieve it, so not sure how to retrieve it.

and just to give you an update regarding my situation. I noticed that if I am going to payloads and click on fusee.bin it loads atmosphere (although the sd card feels slow and it takes it a lot of time to load games and saves) fine most of time (sometimes it crashes)
but if I am trying to load cfw (or even the ofw) the regular way it gives me the red message.

Is there any good guide you can recommend for a noob on how to un mod the switch?

You using fusee or fss0?

You can backup your save easily with 2 methods:
1- Using TegraExplorer payload to copy save from emunand to sd card
2- Using Hekate USB tool to mount emunand partition to PC, then using NxNandManager (and prodkeys) to extract your save.

Everything still works as usual and I can boot into atmosphere just the sd card is pretty slow in loading times now...

It will be in 1 bit mode until you get it repaired.
