Is there any method of powering down or rebooting a wii that could possibly be damaging to the usb drive?

If you turned off the drive right as it was spinning up, or when accessing data (IE actually playing a game, not just being in the wii menu) enough times it could cause some damage... But it shouldn't have any effect if you're in the wii system menu (if the drive is spinning, it's not reading anything it's just in a "ready" state)

Yes, or anything else that uses your HDD (like if you used it for playing movies in any of the media players) Safest way is simply to go back to the system menu before hand.
