Is it possible to run gamecube backups with twilight hack? As far as I can tell, the whole action replay softmod technique before was just a way to load DOL files? - with homebrew loaders can we run the software necessary to run gamecube backups somehow?

Yep, it's working with "USB Gamecube ISO Loader v01", but you need a Gecko USB for this one...

Is it possible use a gecko SD? or any other gamecube SD adaptors (generic ones from ebay) to store the ISO files?

There is an SD iso loader, but compatibility is very poor.

Does this SD iso loader enable loading of ISOs from the wii's SD slot, or do you need something like the gecko SD?

You need the SD Gecko. It's gamecube software. There will never be a Wii mode gamecube ISO loader. And it's useless. It can't even boot most games.

The USB ISO Loader is nothing to get all worked up about either. Unless you already have a USB Gecko, then it isn't worth the money to buy one specifically for that purpose.
