Mset.. works, but it's a sloppy as hell entrypoint that blanks every time you run dsiware or launch a ds cart, and even if you don't run these it can still blank seemingly randomly.
I'd suggest still using CtrBootManager with themehax as it's a much cleaner and more powerful way to control your setup, but whatever works best for you.

You can alternatively install CN or OOT as a cia and run through there. With a stuck mset I've never had an issue

yep i just have menuhax that autoboots HBL, where i can select minipasta, then i have MSET or CN for booting GW
That works, but wouldn't it be more simple just to use rxtools and choose between booting your sysnand or emunand there?

I mean if you have a reason for staying on gateway/minipasta that's fine.

yep just preference, if i need emunand for anything i use gateway, but when im messing about with stuff i do it in pasta mode as that's all i need really, works fine for me so i see no point messing about setting up anything else

According to the internet, MenuHax loads automatically on system boot, so where and why does ThemeHax come in? Does it just load an entry point or doe sit load a GUI? Is MenuHax a GUI menu built on top of ThemeHax?

Having something I don't understand run at boot seems like a brick-risk. I'd like to start it manually for now. Is there a nice thorough guide for doing all this (similar to this one)?

Homemenuhax /menuhax/themehax are the same thing, an entrypoint through an exploit in themedata. Themehax was just an older name for it.
CtrBootManager is a homebrew launcher that can replace the homebrewmenu as your default bit of code that runs from the boot.3dsx in your sd cards root.

The advantage to using CtrBootManager over booting into the homebrewmenu is that the boot manager is quicker, cleaner, and allows you to input offsets which allow CFW to boot that otherwise wouldn't in the homebrewmenu above 1.0.

Minipasta is a version of pasta that runs on homebrewmenus 2.0+ so you could launch it from the homebrewmenu without the need for CtrBootManager.

The starterkit for the homebrewmenu 2.5 should include a folder that has the homemenuhax installer. Run the HBmenu2.5 and launch that, install it through there which should give you the options to setup custom keystrokes to boot in, autoboot it, customize banner, etc.

After you have homemenuhax installed download CtrBootManager.

Installation :
- Install "HomeMenuHax", automatic one is better (no button to press for booting).
- Edit "boot.cfg" to suits your needs (be careful to errors)
- Copy "boot.3dsx" and "boot.cfg" to sdcard root (rename the old boot.3dsx to boot_hb.3dsx if you want to use the HBmenu entry in ctrbootmanager)

That should leave you with themehax booting CtrBootManager, which allows you to choose a boot entry to boot into, be it CFW, the homebrewmenu, rxtools, etc.

I'd suggest setting up rxtools properly if you want to be able to use it's boot entry.

rxtools allows access to gateway emunands and can run a patched AGB_FIRM. I've never run a purely gateway emunand, but I'm unaware of any benefits that would come from running it as such.

Oop I somehow missed that you were running a new3ds. (Did you even previously mention this anywhere?)
Well just the same, you could install themehax to boot you into CtrBootManager which should be able to launch minipasta. As far as gateway support, I'm not sure if the launcher.dat would be directly supported.

I believe cakes has N3ds support, this would probably be an option for you to load your emunand from a bootmanager, and minipasta is a good option for booting into sysnand.

Well what I would prefer is to be able to chose between Gateway EmuNAND and Pasta CFW after turning on the system, but I don't think there's anything around yet that can do that. I want to be able to play GBA games using the new AGM_firm patch on N3DS (which needs Pasta CFW apparently).
I use ninjhax to load HBL and boot into whatever CFW I want, and I use OoT to boot to GW.
