only one i know was megaman battle network gba, never really played the game, but the person who i helped dump it said the VC version had some extra items unlocked , and the rom we dumped from ram was indeed different.....im assuming that was done because some items required network play or something to unlock, so nintendo/capcom just unlocked them as the network feature doesn't work on wiiu.......but thats just a guess
as for n64, dump from fsa and ram is exactly the same as z64 files.
I compared bytes by bytes :)

which roms?

the games I tested were the same.
The one @PhyChris was referring to in his link was my SNES Super Mario Kart file. It had a couple chunks of data that were different, I assume due to how audio was played with the SNES console and how it's now being played in the VC emulator.

I'm sure there will be a few instances on every VC platform that require a little tweaking for Nintendo to be satisfied with them. Could be audio, video, or network features, as @gamesquest1 has shown.

whats the point in using the VC rom over the easier to obtain downloads from other sites? are there any benefits or are you just being difficult for no reason? lol
I think it's pretty much being difficult for no reason, or just for the learning experience. After all, ROMS that are already online were already dumped from the actual consoles at one point in time. So it's all essentially the same thing (in most cases).
