That's correct. The wii u uses it's own filesystem.
Do you know why it's giving me this error? Error: Not A WFS Device or bad key

it's probably a problem with seeprom if you're using the hdd. the mlc doesn't need that, only otp.bin. it's possible you initialized the hdd, which is why it's not working. it won't work in the wii u either if you do that.
How do I go about making the USB HDD appear on my PC if I can't initialized it?

I think it may be due to initializing the hdd. that's the only thing I can think of if it's not working in the wii u now.

here's what it says (you can get the physical drive from power shell):
(Needed to be run with administrator previliges, so run from privileged command line)

wfs-extract --input \\.\PhysicalDrive3 --output dump_dir --otp otp.bin --seeprom seeprom.bin

You need to replace PhsyicalDrive3 with the correct device, you can figure it out with this PowerShell command

Get-WmiObject Win32_DiskDrive
