With cfw you can use both freeshop and install cias. I guess it would just be your preference of which one you think is better, since they both work fine.
A theoretical question: If I wanted a vanilla 3ds with latest fw and legit cias, couldn't I just ntrboot into latest luma, run FBI and install the legit cias?
All of which you just said requires CFW, so you couldn't do that with a stock 3ds.

You can ntrboot directly into (temporary) luma without installing boot9strap.

Yes, its just copying the raw data into a file elsewhere or on the sd card.
If they are games in your region updates will pop up like a normal eShop game. Out of region games will give you an error.
Like this user said. you would have to install the update or dlc itself on freeshop if you wanted to update an out of region game.
