Homebrew Individual titles asking for software update before boot-up; safe to do so?

And which method is better; direct download? Shouldn't go near the eshop right?
It's safe, bans on the 3DS are pretty much no longer a thing and you never got banned simply for updating a game anyways. You can even download updates without having the game.
But if it's an eShop exclusive game the update will fail, as the updates for those aren't separate from the game itself.

I would be more afraid of an intentional bricking/overwriting OFW back on the device moreso to be honest but thanks for the advice.

The title is still asking to update upon boot-up, even though I already uploaded. What's the issue there?

What game is it? Sounds like what happens if you try to update an eShop exclusive officially.
