i always go for either Iridion II or phalanx
i kind of like sigma star saga too, though some people hate it.
you can also rock shmups for NES or the Original GB/GBC using an emulator like PocketNES or Goomba.

well there's alien hominid--I love that game.
As far as a bullets-from-hell, Vulkanon is free and about as hellish as it can get.
Some of the compilations have old arcade shooters. Konami Classics, Activsion Anthology, etc.

I'm surprised nobody's mentioned Invader yet. It's not as good as the first two I mentioned, but it's certainly better than what happened to the big names when they got ported to gba.
Get PocketNES and put on Galaga and the first Gradius. Hours of my life right there
Get the PC Engine emulator, that consoles has some of the best shooters.
I don't know why but TG16 shooters never left me with a warm fuzzy feeling. I guess I should cringe for the flame war, but I feel the shooters felt too primative, as did the system in general, but especially the shooters. I guess Image Fight was okay, but it still left me with that 8-bit feeling. It was just a wierd time for hardware.
Actually most of the GBA port-shooters leave me with a similar feeling. Like the hardware was being seriously underused. It's a shame treasure never put out a vehicle shooter for the system. Their games tend to be nothing short of incredible and a shooter should leave an 'over the top pretty' feeling in its wake.
i wish the homebrew community would come up with something in the vane of modern shmups.

Namco's 50th anniversary collection has a great version of Galaga. such a classic shooter.
