I know this sounds stupid but im trying to setup an emunand for a shared 2ds with a sibling so we can have our games and nnid's separate. Is it possible? Running B9S 1.2 + Luma 8.0.

EmuNAND9 is what you should be using to create an emunand.

Can an EmuNAND have a separate NNID?

Apparently an NNID can only be linked to one NAND otherwise it causes problems.

What about the SD card? Will it use the same directory as the sysNAND?

Open up GodeMode9, press HOME button > More... > SD format menu > SysNAND size (min).
When done, use TinyFormat to unlink including NNID.

Is there a way I can create a Nintendo 3ds folder for sysNAND, and folder for emuNAND sorta like a partition?

No, it has to be on the same disk, it'll create separate ID folder inside Nintendo 3DS once you Format. PC can't mount two partitions for FAT32 or SD card.

I mean formatting is erasing system data using System Settings, do that on emunand.

Can i transfer games on another 3DS's SD card to the EmuNAND so in short merge the 2 Nintendo 3DS folders?

You can, make sure the folders inside have different long names so you won't overwrite.
