(The step to backup a cfw come from a guy but i lose the page (i copied the first part of the tutorial on txt file because i cant use Hex Workshop and my browser (its use a lot of RAM) , if it's you please send me a PM to put a credit in the tutorial)
Before you have to install one or more Legit CIA.
DOWNLOAD GAME IS PUNISHABLE BY LAW

STEP 1
Backup your cfw emunand with this tool : https://mega.co.nz/#!8V5DUYKK!wmzHaLADG8BUe82zy5R3fxEnUmSEZ-6jzEo_b-VK_qE

Run cmd in the folder Dist
And type the following commands in cmd:
bbcopy.exe bs=512 count=1953792 seek=1 ifd=1 of=cfwnand0.bin

Replace the 1953792 by 1931264 if you have a toshiba nand (943MB)
If it doesn't work run in Administrator

It will extract the cfw emunand in a file named cfwnand0.bin

At the step 29(if you cant launch the emunand use Hex Workshop and select your sd card with the totally space and restore the sector with the modifed nand , replace the 0 by 1
You will insert the SD card on your computer
And extract the nand
VERIFY IF THE SIZE OF YOUR NAND IS FOR A
-Toshiba NAND =>1931264 sectors = 988 807 168 bytes = 943 MB
-Samsung NAND=>1953792 sectors= 1 000 341 504 bytes = 954 MB
And place it on your SD Card , rename it to NAND.BIN
If all is right Boot in the gateway menu and go on the "Downgrade" option
Hold Up and "A" release
After touch start , it will restore your modified nand.
If it doesn't work you have a wrong extracted nand.

What do you mean exactly with legit CIA? a CIA downloaded in your CFW from the e-shop?

The CFW is obviously on the SD card.

A legit cia is a bundled game convert with FunkyCIA.

Ow its to install the ds profil exploit. You need this run to the GW menu or you can use the Browser exploit.
Be sure all is ready (backup , software etc ) before do the tutorial.

Do a backup of your nand with the GW menu and put your sd car on your pc and Just go on the file and Properties .

This method is for the CFW , you can backup emunand with but why complicated things when we can do simple ?
if you want to backup a emuNAND(not cfw) just use emuNANDTOOL.

I did a system transfer between emunand and sysnand,

One game preinstalled was mario kart, the other was mario 3D land.

Mario 3D land shows up, but mario kart doesn't.
If i go to data management, then it shows mario kart greyed out, and a cross in the lower right corner of the icon.
Can someone explain why this happened?

Mario kart could be launch on the emunand ?
if not you have to be sure your emunand and sysnand are linked.
I dont know... we have the same legit cia.
install the game again on the 3ds who do the ST. And test if you can launch the game in sysnand and emunand.
