    Is there a way to know which files inside the "nintendo" folder of the SD card belong to which game? Is it possible that there are some files of some games left behind after you fully removed everything through data management that can only be manually deleted from the SD card?

    Nothing remains from main files. After deleting only what remains for sure is your save data which by default is in internal memory.

    thanks. but what's weird is that my skyrim won't launch anymore (both cart and the download version i tried). I could only think there's some corrupted files lingering behind causing this.

    Rename original Nintendo folder, make a new one, launch skyrim. Copy any new files from the new folder to the one you renamed delete the new one, rename old one back Nintendo, relaunch game.
