I ran into a lot of problems trying to get Stella to work in the DS, and I know others have as well.
The problem lies in that versions 5.0-7.0 did not have DLDI support, and the R4 auto patches all homebrew and Roms.
There is however, a version of StellaDS that supports DLDI, and does NOT need manually patched.

You will notice one difference right away. The .nds file is named ATARI.nds not StellaDS.nds
Simply drag and drop Atari.nds into the root of your card. Place a folder in the root titled stellads, and store your roms in it.
Now stella DS should work with no problems!
