No because formatting makes a new folder in /Nintendo 3ds/ which is part of the initial setup. you can always just keep a backup of emunand before you format, and restore it later though.
Thanks for the reply. Just as I thought. I can't use updated sysnand mode then because I have two emunand that both stem from same emunand, if I make one of my emunands my nand then the other emunand gets the gift bug...

From what I know, there is no way to merge ticket.db, not even Nintendo 3DS Folders on different SDCardsOnly way to do No2 is to Format/reset 3DS in Sysnand settings with SD card removed.
That means it will unlink the nands. Your Sysnand will lose its games list but your emunand will keep its list.
If you wanted to keep your gameslist on Sysnand but lose it on emunand you would have to swap nands (theres tutorials on it)

@mashers I feel like this is the really complicated way to do it.... here's the simple way
- boot Decrypt9 however you want, even directly from a9lh if you're using the latest release
- Go to emuNAND options and dump CTRNAND
- Go to sysNAND options and dump CTRNAND (make sure not to overwrite the emuNAND CTRNAND)
- flash the emuNAND CTRNAND into sysNAND
- flash the sysNAND CTRNAND into emuNAND
- ???
- Profit
First you Have to Unlink Nands.
Go to sysnand and remove SD card and Format System.
You will Lose Sysnands game List
Emunands Game List will still be there
Follow this Guide and Swap Sysnand And Emunand

then sysnand will creates a new 3DS ID folder for all the new titles you install.
Then swapping Emunand and Sysnand means Sysnand will use folder with all the games installed and Emunand will use the NEW blank folder
