ROM Hack How do you move a save from digital to cartridge?

So, I made the mistake of using the save data transfer tool to move my save from a cartridge (which I had borrowed from a friend) to my digital copy of a game. In doing so, I didn't realize this, but it reset the saves on the cartridge. How do I use jksv to flash the save back to the cartridge? I have cfw on my 3ds. Also, for some reason, I can't see my digital copy of majoras mask in jksv titles.

First update to using the latest version of Checkpoint much since it's easier to use. You'll then need to open the cartridge copy up long enough to create a save before doing this, as it has none. Open Checkpoint up once installed, and select the digital copy of Majora's Mask and back up the save.
