Hi, I'm considering on buying a Fire Emblem Fates N3DS, how do transfer my EmuNand and all my games to the target N3DS?

You'd setup emuNAND like normal on the N3DS, then do a normal system transfer. Pretty simple ^^

Does this also work with N3DS to N3DS? I'm importing a JPN N3DS but setting up a USA region CFW, would that cause any problems?

It would work on two N3DSes of the same region. I have little experience in region swapping so I'm not of much use when it comes to questions regarding them ^^"

Yep you will keep your diary and I guess eshop games. Or you need to backup the eshop data and redownload.

I recently did something similar but instead of migrating to a new 3DS I changed SD cards from an old 32GB menuhax install to a clean 64GB card and put A9LH on it. I managed to migrate my entire emuNAND between them by following the guide I linked below with some tweaks of my own. Basically you back up the new card with A9LH installed somewhere safe, dump old card with emuNAND, inject that image to new card, then delete everything not pertaining to emuNAND and merge my AL9H backup.

This successfully let me inject my old emuNAND into a clean SD and move all of my games, saves, themes, whatever.

Obviously this isn't exactly what you're trying to do but hopefully it helps somewhat. I'm not sure if you're keeping your SD card or using a new one.
