First, go to The DSO homepage and download the DSO 2.61 and then right below that, the exec_stub.bin file for the R4/M3S. Take your time to read over the information there. Now go to Dragonminded's Blog for the latest alpha release downloads, and read the information there as well.
Now unzip the contents of the 2.61 download. Since you stated needing it for the M3 simply, you can go ahead and delete the DSorganize.ds.gba and .sc.nds files as they are for other flash carts. Now copy over the contents of the alpha download overwriting those in the 2.61 set. you only need 3 files from the alpha download: the *.nds file, the search prefs in the DSOrganize folder, and the resource0 file in the DSOrganize/resources folder. Now extract the exe_stub file from the zip and replace the one from the 2.61 folder (found in the same place as the resource0 file).
Now patch the DSOrganize.nds file with the DLDI patch for the R4/M3S. (the new exe_stub file is already fixed).
Copy the DSOrganize.nds along with the DSOrganize folder and all of it's contents onto your flash memory and enjoy.
