As a matter of troubleshooting, do the following:
  1. Reformat your new SD card using guiformat. A quick format will be fine. Don't restore any old files or folders.
  2. Download the latest Atmosphere
  3. Download the latest fusee-primary (next to Atmosphere)
  4. Put Atmosphere onto your SD card
  5. Put the SD into your Switch
  6. Put the Switch into RCM
  7. Launch Atmosphere using fusee-primary
What happens?

Update: Everything wasn't fine. Sure I was able to install games in my sd card and to see the content of the said sd card, but the games wouldn't launch. I tried a buch of game without success, on the home menu the icons weren't loaded and I couldn't play the games.
I tried using different sigpatches but that didn't change anything.

Using fusee-primary, you won't be able to use game backups unless you install these signature patches:

As a matter of troubleshooting, what happens when you use blawar's Tinfoil?

I think I have tried with tinfoil but wasn't able to install it.
Something that might interest you is that the es_patches seem to be deleted everytime I try to install something, maybe even when the switch is just launched.

Do the following:
  1. Delete the folders /atmosphere/ and /sept/ from your SD card
  2. Download the latest version of Atmosphere (0.13 just came out today)
  3. Download fusee-primary
  4. Download the Tinfoil installer
  5. Download these signature patches
  6. Put Atmosphere, the patches, and Tinfoil onto your SD card
  7. Boot with fusee-primary
  8. Attempt to launch blawar's Tinfoil installer from the homebrew launcher
What happens?

It sounds like a bad SD card or a bad SD card reader. I would recommend trying the steps above with a different SD card formatted as FAT32.
That must be the SD card then. Thanks for your help and your patience, I'll buy another one (branded this time) and come back to you if something goes wrong.

In the meantime, I would use something like H2Testw to inspect the SD card you have. Make sure you backup anything important beforehand.
