I've seen a few posts already, however all of them need help only with Pokemon. I personally have a larger library of games, ranging from Mario Kart 8 through Ring Fit Adventure to Mario Party Superstars. I've been playing all my games on emummc since I modded my switch (they are 100% legal copies, how else would I have them on SysMMC?), however recently I realized I have pretty much no reason to be playing on EmuMMC when SysMMC offers automatic updates (main reason for this), online, NSO benefits, etc. Now I need to do this, though everywhere I've read it's said it's a ban risk. The saves are NOT modified, I also never cheated, even offline.

From my experience it should be fine, I'm online for years by now on sysmmc to use sysdvr and sysclk.
Just make sure to not use signature patches and any xci/nsps on sysnand. Also the usual stuff that messes with with online service is problematic, like cheating or using rom hacks in online games and so on.
Also best use no prodinfo blanking in sysnand, it might potentially leave weird logs in system modules if the serial is included there.
And don't clear any logs or restore nand backups unless absolutely required, since it will miss with the history of logs nintendo has, potentially flagging you.
Best just use a clean atmosphere folder from the official git, not a all in one packet, since that makes sure you know what's in it, and thus that you don't have anything problematic in there. For example tinfoil can just install it after starting, if you have signature patches, which is something you don't want to happen on sysmmc.

To transfer the save games, just boot up something like jksv or checkpoint on emunand, backups all saves and reimport them on sysmmc in cfw. On sysnand make sure to either use the album or title overwrite(holding r whole staring an application l) to get into the homebrew launcher.
In the past I moved clean saves from emulators to the switch and between switches without a problem (e. G. Pokemon scarlet) , so this should be pretty similar.

I once turned on sigpatches on sysnand on accident, however nothing happened and I've since disabled them. I pretty much never use mods nor ROMHacks, especially not on SysNAND.
I don't use prodinfo blanking even on EmuMMC, never cleared logs nor restored backups. When modding I unfortunately followed a bad guide, however I have since "recovered" from it removing all the bad apps and settings, and I'm still not banned. It wasn't an AIO pack, so at least that =]

@RednaxelaNnamtra So am I good? Should I not restore some saves? Getting banned would be the worst of both worlds, and would mean bye-bye to all my games and updates...

What do you mean with the bad guide? Was it setting up the emummc with signature patch things, or sysmmc?
Are you currently only in the sysmmc online and the connection to nintendos servers on the emummc is blocked?

If you only went online in sysmmc and the emummc never connected to nintendos servers or the internet you should be good to go, then just backup the saves via jksv or another save manager and then boot up atmosphere on the sysmmc and restore the saves there. If the game wasn't started on sysmmc yet, then just start it once, and then you should be able to restore the save to it.
