Because for me it's a waste of batter power.

I often leave my 3DS in standby to avoid having to run NINJHAX all the time.

A waste? I keep my 3ds in sleep mode for like, all time. It stays on my bagpack, I walk 1h a day, collect an insane amount of steps, and battery time is excellent. I easily get a 5 days in sleep mode, playing a bit everydays.

I don't know if it is possible to disable podometer though.

Maybe it's possible but it won't help.
How much do you think a pedometer draws?

deleting pedometer will probably cause a lot of system error that will probably waste more cpu cycle and battery then the normal pedometer use.

You don't leave your 3DS in standby if you use NINJHAX (the HB Launcher). It doesn't support sleeping mode.
