That means that you should charge your battery. But it might be due to higher power consumption when the AK2i loads.

The low battery indicator on these older handhelds is way too sensitive, especially on the GBA, but the DS is pretty bad too. I've seen it rapidly flash between green and red sometimes.

Some flashcarts do that sometimes when loading ROMs. This only happens when your DS console has a low battery, just charge it and it should be fine.
