If you want to be able to play your GBA VC games on emuNAND without having to install them twice (once on emuNAND and once on sysNAND), you can also have linked NANDs.
This only solves the problem for GBA though, not DSiWare.

What did you not understand? Linked NANDs?
When two NANDs are linked, they read into the same folder in the "Nintendo 3DS" folder on your SD card. When you format a NAND, it starts reading from another folder (and creates it if it doesn't exist).

What happens with GBA VC is that when booting a GBA game (from sysNAND or emuNAND, whatever), the 3DS "reboots into GBA mode", and then it needs to look for the game you asked for... but since it rebooted, it doesn't care if you launched the game from emuNAND and just looks in the sysNAND's folder on SD. And your game will only be in that sysNAND's folder in two cases: if your NANDs are linked (so the sysNAND's folder is the emuNAND's folder too, where you installed the game) or if you installed the game on sysNAND (and on emuNAND if that's where you want to launch it from).

And this doesn't work with DSiWare since they are not installed on SD...

You have frankenfirmware downgrade the sysnad to 9.2 avain (don't updates and it won't damage anything.) And most problems should clear up
