ROM Hack Help for extract DLC CIA, extract cxi files and after rebuild everything

Hello, sorry for my bad english but I ask you a help. I used ctrtool for extract a DLC CIA so I get many files. Every file maybe is a .cxi (for example 0010.00000070, 0032.00000079 etc.) so I used ctrtool again for extract every cxi files in directories using this tutorial https://github.com/ihaveamac/3DS-rom-tools/wiki/Extract-a-game-or-application-in-.cxi,-.cfa-or-.ncch-format but I get error (romfs corrupted etc.) but using fuse3ds I can read these files so is strange . So after I wanna rebuild these directories in cxi and after rebuild these cxi files in a DLC CIA so can you help me? I wanna UNDUB a DLC CIA. Thanks in advance!

UPDATE: These files are CFA and with fuse-3ds I can extract it, the problem is rebuild the directories in CFA and after together in a CIA. I cant get romfs...

Ok, I can make CFA files and merge together in a file cia. The problem is that only edited files there aren't! If I use godmode9 or fuse-3ds for mount new cia I can see only original files... But if I open CFA files with fuse-3ds I can see the new files by me! So maybe there is a little problem during make cia. Why edited files disappear only after rebuild new cia with many CFA files and not from every cfa? I hope you can help me... This is a Undubbed DLC cia so make cia dlc is different?
