Known issue. There's no solution (for 9.3-10.1) for now (you could unlink your NNID, but what's the point?).

You'd lose themehax/menuhax, and need to update the payload for whatever entrypoint you use for homebrew. If you're not desperately needing the eShop/Miiverse/whatever else uses NNID, then there's no real reason to update (plus it's always a good word of advice not to update ever, anyway, but I know the eShop is a strong motivator for some).
