Hey, so I was playing a ds game on twilight menu, and reloaded with the L+R+Select+Start button combo. The screen turned black, and trying to turn on the system just flashed the power light on for a second. I was able to boot by replacing the 2 boot luma3ds files. Now the only manually installed digital icon I have on my ds is Twilight menu, and everything else like any 3ds games or homebrew launcher are gone. All the files still show in the file browsers in godmode9 and in twilight menu. Is there any way to fix this?

What folders on the SD card did you modify? The only folder you should NEVER EVER touch is the one titled exactly as "Nintendo 3DS". That's where all the downloaded game data and such goes. Never touch it!

The only things I changed to get the 3ds running again were the boot.3dsx and boot.firm files from luma 3ds. I just redownloaded them and replaced the old ones. The last time I edited anything was a few months ago and everything was running fine until I crashed on twilight menu
