It is possible to map entire structure into a signature. For example mimicking other form of structure with your cells and even replicate internal functions, like human with photosynthesis (the other word for it is shape-shifting), and likely more efficient than nanotech. Or filter out certain particle since its signature are different from other, for say producing pure water.
Such a shame that magic was lost after the rise of Catholics. But there are even Christian magic (that many priests know quite well), and definitely ones of Judaism.

Alchemy, it's the first thing that came into me mind.
Nicholas Flamel, Philosophers stone, turning lead into gold, Elixer of life etc.
Exactly. Nuclear transmutation is just on the surface and the current lab-made gold is just very expansive that makes things not worth the price.
And objects carry more than we can normally see.
However alchemy still leave me the impression of advanced chemistry with energy manipulation while we can have more in terms of metaphysics.
I'm currently spiritual but not religious.

What about runes. They store energy and output in a different format, kind of like a battery, other than they can release more than high charge. A set of runes in conjunction can output to a very specific and complex form, which can be transmuting.

i am confused. is this a game you guys are talking about or something? because clearly none of this has any basis in reality.
I'm talking about real life, the rest is reality/ fiction/ I am also confused. Any way, magic was only lost due to the raise of Catholic Churches as only god and his servants, and some times believers (such as those who work for the church) may use such power. However, modern fiction has brought some interest though not all are good reflection of what is long lost to us.
Though it is at least theorized, and some success of reaction that imaginary objects exist somewhere whose entirety is separated from us, like two lines in 3d space that is never on the same surface.
