I did, I put in "10.2.0.28 U" and it gets stuck on the red screen. All I did was add new GB and GBC ROMs to the SD card.

Nintendo may have caught you (hence the color red). I would dispose of that 3ds and claim you never had one if anyone in a mario suit, dark sunglasses and a radio ear piece come to your door.
Only other alternative might be to go legit, buy games, and beg forgiveness from the hardworking Nintendo employees and their families (especially the ones that got laid off last year).

You need to go to themes on your 3ds and open it. It will creates the Extdata. If that doesn't fix it, you need to redl the starterkit and use menuhax 2.0 installer, after doing the first thing of course.
I'm not joking guys. I can't get Ninjhax to work, anymore! The installer runs fun but once it displays red on the bottom screen, it stalls!

That is because you updated. You have locked yourself out of homebrew until a new entrypoint is found.
Just replaced the boot.3dsx file with a new one, now I'm getting a yellow screen. What the fuck is going on!
Make sure you select the correct 10.2.X-XX U/E/J/ when proceeding as I selected E by mistake a bunch. Make sure you're on -28 rather than -20 or -32
Just got it to work again, Thank God!! Back to playing Pokemon Crystal again! Had no idea what went wrong but since Ninjhax was updated from 2.0 to 2.5, it probably just needed a new boot.3dsx file.

The boot.3dsx file probably needed to be replaced since it was updated from 2.0 to 2.5.
After it got stuck on the yellow screen, I just deleted the file and redid the QR scanning and then it worked. I just moved all my eShop content to my New 3DS and now I'm using my old 3DS for homebrew stuff since in case my New 3DS ever receives new firmware update that blocks Ninjhax or any homebrew, I'll have it on my old 3DS.

this may sound too simple but have you tried undoing what you did
if that's truly all you did then
i nearly wet myself when i read this
lets be clear here does the installer complete but ninjhax not work after? or does the installer fail near the end?
why stop there? get rid of the old homebrew folder maybe your old sd card as well
The boot file was for 2.5 while the HBL kit was 2.0/2.1. There isn't any other issue. Why spend money on a new card?
