Hacking Got Supercard Leaf Green saves into VBA, now how do I get them back?

Ok, so I finally managed to get my Pokemon Leaf Green saves properly working in VBA Link, which was surprisingly hard. Except when I export the battery file back to the supercard and open it, it resumes from when I last saved on the supercard, not my updated saves from VBA. I've tried seemingly everything, from using VBA-M to patching the rom with GBATA, and yet this still always happens. It should be noted that no matter what, the game always opens with "The save file is corrupted. The previous save file will be loaded." Could this have something to do with it?

Also, if you want me to post the steps I used to get the saves onto VBA, ask. It seems like a lot of people are having trouble with that.

EDIT: I should also mention that I can transfer saves freely between VBA and SC for non-Pokemon games.

Because Supercard does not support 128kb save files, which Pokémon uses.

The save files saved with VBA are 64kb, and they work fine on VBA. They still work with the Supercard too, except it just loads from the last time the game was saved on the supercard.
