you dont reset the emunand - you unlink the nands (so you have two folders on your sd card). Then you can do whatever you like to the emunand and it doesn't affect your sysnand.

the emunand is where you install roms and themes in .CIA format if you follow the guide on rxtools for 9.0 - 9.2 o3ds/2ds
