Pardon my ignorance but how do you patch the trainer with the rom?

You would be patching it the other way around, you patch the rom with the ips, see. I recommend Lunar IPS. Just download the util and the patch, double click the .ips and browse to the .gba and play as per your own preference (flashcard, emulator, etc).
