I already know that Pokemon won't link properly, but does anyone know if either Metroid Fusion or any of the Fire Emblem games link to the respective Gamecube games? My understanding is that if it is already programmed into the GBA cartridge it probably works, and if it requires a program to be downloaded from the GC and read the save file it doesn't work. I'm not sure which link is what....

For using multiboots from Gamecube software with EZ-Flash, you need to keep in mind that EZ-Flash has only SRAM onboard. For games like Pokemon, any link software will be looking for Flash memory, so yeah, it's obvious it won't work.
Refer to this database for the save types.

Fire Emblem has SRAM, as does Metroid Fusion, so you shouldn't hit too many problems.
