Does it stay on the SD or is it automatically deleted? If it stays on the SD, how do you delete it?
It Stay on the SD. When you will it Deleate than Put the SD in Pc/Notebook and Delete The Files.
If the download fails won't it use that same data to resume where it left off for redownloading after the failure?
if you know where to look and running GodMode9 (beware theres good bricking chances if you delete teh wrong thing using GodMode9!just stick to SD Access in it and you'll be fine. ) or any SD File manager 'brew you can delete via the 3DS itself.

Good thing NAND is read only in GodMode9 by default, so it would be very difficult to delete the wrong thing by accident
I cant see any file as big as the game though

My Answer: Yes it stay on SD and you can Delete it when you Navigate to SD/Freeshop/Tmd Delete the Tmd Folder and Finish
Or what do you mine?
Haven't look into this myself, but if anything is left, it would be in the same place as if there was a crash while installing something using FBI (or even the eShop, if that ever crashed). If I had to guess, I would say the system cleans it up, or at least it should...
Now, if you're talking about a normal freeShop failure (showing an error message and all), then I doubt there if anything left over. It's like canceling a CIA installation, it's aborted. freeShop directly installs as it downloads and it doesn't write to disk itself, it's only the AM service making the writes.
