So I was trying to download some games on freeshop but i didnt have enough space. If i were to copy all the current folders on the sd card im using now to a new one , will it work? or will it brick my 3ds?

If you installed a9lh then you can just copy all your files to a bigger sd card.

These are the current folders. Do i have to put the a9lh folder back on this?

Assuming you don't have an EmuNAND you want to save (you'd know if you did, the current guide doesn't make use of EmuNANDs), a simple copy+paste to a new SD card would work fine. Just be aware that you need to format any cards larger than 32GB to FAT32 first (as 64+GB card come with exFAT by default, which the 3DS does not support).

If you do have an EmuNAND, you'd want to make a backup of it first, use EmuNAND9 to format your new SD card for EmuNAND use, and restore the EmuNAND backup to the new SD card as well.
