Are You using real wii motion plus or some cheap clone from allegro?

There is another thing to check. SS uses AP which verifies integrity of game dol (exe) file.
Wild guess: maybe there are some leftovers from softmod which modifies game.

If You have bootmii@boot2 (and nand backup) try to reinstall System Menu.

Reinstalled system menu. no games want to boot.
I don't understand. Situation got worse or is the same as before SM reinstall?

To sum this up...

SM reinstalled. Do You still have access to priiloader?
If not install it:
https://code.google.com/p/priiloader/
Do not install hacks.ini.
Just for recovery.

According to Your posts You are on SM4.3?
If so then reinstall IOS80 v6944 using for example MMM.
http://mmm4wii.posterous.com/
Clean IOS install, no patches etc.

Now try to boot SS from DVD.

You also said that latest cfg usb loader won't work.
Did You checked for any patches (language, video, country fix, etc) in cfg?
Disable them all.

If everything above fail...
... run cfg usb loader.
Select 'settings/basic' then 'settings/ios' - take pictures and post.
Select SS then 'options' - take picture of page 1 and 2 and post here.

I need to have my wii wiped free of all modded info to do this update, can anyone help
I'm not sure if your asking a question or making a statement here; assuming your asking a question then "No" you do not need to have your Wii wiped free of all softmods which is not even possible cause once the Wii is modded there will always be some trace of it. What you could do is use ModMii and update all your IOS and cIOS by either using their check outdated system files option or rehack the Wii and reinstall everything.

You still never gave an answer if you tried on neek2o yet.... This works for me.

If you do not want to use modmii then grab WiiMod3.0 from the forums here or download through ModMii and grab NUSD from filetrip.net and download which ever system menu and non stub IOS that you want; SM4.1 needs IOS60 System Menu 4.2 needs IOS70, System Menu 4.3 needs IOS80 unless its a korean Wii then use IOS 60 and install into slot 80.

If you have a korean Wii use ShowMiiWads to change IOS60 into IOS80 slot and change the version number from ???? to 54321 or 65535 doesn't matter.
When in WiiMod goto System Menu Select Yes to both options of select IOS and version# and you can do either an offline install or an online install; my experiences tell me to have the files properly names on your sd card and just do an offline install.

I have modded many Wii and even some which are new or in fairly good condition have had problems installing via NUS option but non by offline :) then again I've had it vice-versa as well :)

It will prompt you through the steps asking which version# do you want to set your SM; the recommended is 54321 or 65535 and which IOS and choose it's version#.

After all is said and done please goto the apps option in WiiMod and install Priiloader cause if you installed the wrong IOS and you have a korean Wii this will save you as even if you do get the 003 error Priiloader will still be accessible :) then all you would need to worry about is installing IOS60 into IOS80 that is if you installed SM4.3 :) 4.2 and below dont matter about the IOS.

seriously why not do it the simplest way without messing up the system?

Just get http://wiibrew.org/wiki/TinyLoad insert the zelda disc and run this program, done!
True this is only the 2nd time I heard of tiny :) Still I would prefer ModMii along side Priiloader hacks since it's simple and then if still not satisfied try doing an official update after installing a Custom System Menu :)
