Okay… First of all… uninstalling the custom firmware is
not a good idea.
It does not solve any problems, does not prevent a ban (which will only happen if you do stupid things like cheating online) and
can lead to soft-bricking the 3DS if anything on the system titles has been changed. Also having cfw does not remove any stock functions at all. You can use it like any non-hacked unit.
If you are absolutely sure you want to uninstall all hacks, you
must make sure you already have B9S (an exploit that is executed
VERY early in the boot process). Hold (SELECT) while turning on the console. At the very top of the upper screen it should say:
Luma3DS v??? configuration
If the version number is v7.1 or higher, you have B9S installed. If it is v7.0.5 or lower you have the older A9LH exploit.

GodMode9 will also give you a big red warning before removing the hack
If you can boot GodMode9 your 3DS
has some kind of “hacked files” on the internal NAND, even if the SD has been wiped.

EDIT: If you have the outdated A9LH you must upgrade to B9S with
these instructions in order to use the latest official firmware with Luma (or for uninstalling the hacks).
