I've been looking at GBA VC for a while now, and often times you can find full scans of manuals on the page on nintendo.com. However, some don't have a link, but the manual is available in-game (ex Metroid Zero Mission). There's a file in the decrypted package, /meta/manual.bfma that I think points to the manual. Is there anything that can be done with these?

I thought the manuals were PDFs online.
they may be, if that's the case there's probably some place I can pull them from but there's a manual.bfma file in every meta folder which makes me think it's included (maybe it can account for the reason that all the gba vc are ~100 mb).

Pretty sure all the n64 ones are links to PDFs as I downloaded one to my PC to check it out properly.

Would make sense to have them offline and built in though... No idea mate.

Edit:

Wii u n64 VC seem to point to these files.
It's just the case for N64, NDS and Wii VC games, GBA games do not have their manuals online.
To be honest, I've checked the links the VC games pointed to (I have two Wii VCs on my Wii U), and I found that they all follow this pattern:
http://m1.nintendo.net/docvc/AAA/BBB/CCCD/CCCD_E.pdf
With AAA as the system code name, BBB as the region abbreviation, CCCD as the game's ORIGINAL ID4 (last letter is the region code), E is the language of the manual( If the language is not supported, then the English version will show up instead)
For instance:
http://m1.nintendo.net/docvc/RVL/USA/RMGE/RMGE_E.pdf
Is the ENGLISH manual for the AMERICAN WII game SUPER MARIO GALAXY

thanks for the tip, I'll look at that, but would gba be /AGB/ or /WUP/ for VC?

The US site seems to work a little strange, ex gp legend is pointed here: http://media.nintendo.com/nintendo/...4iLd_Ivs/JmRz25ZxGT5dJRYSH1iMn7itnMpnSTn0.pdf

Zero Mission for example doesn't work properly:
