Does there exist a public method of completely dumping TWL cartridges, including DSi-specific regions of the cartridge, and what ways exist of running these titles in DSi mode either on real hardware or within emulation?

There's no indication here that these tools are able to dump TWL software in their entirety, and the information I've been able to gleam from searchng around (e.g. GBATemp's old iEvo review) tells me that most DSi romdumps floating around the internet are missing the TWL-mode regions of data.

i now can't find information confirming this but IIRC this dumper is the one that dumps the complete game, including DSI data...
there is also a readme file that says "dsi carts dumped correctly"

you can also try the 3ds tools, (wood dumper was ported for 3ds) and decript 9 or hourglass can now dump CTR and TWL game cards

edit the link is no longuer working so here it is the files (and more recent) at gbatemp sister site
