Hacking DSTWO card a bit disorganized, is it safe to delete everything?

3DS on latest firmware, my DSTWO operates fine.

It's got all kinds of clutter, can I just copy a new _DSTWO and OS folder or whatever to it fine?

I have no DS/DSLite, just this 3DS

Yes, firmware updates are stored on the cart itself so you won't need to re-run it.
