Downsizing SD card

My Switch has gotten painfully slow to load games, I read this could be due to a bad SD card so I want to switch from the dodgy 128gb back to my old 64gb card which was working okay.
I tried following the Changing SD card guide but I'm unable to make an SD backup (option is greyed out). Now I'm trying to clone the 2 SD cards but I need to cut down the 128gb storage size to 32gb so it'll fit onto the old card with the hidden 32gb partition.

I'm a bit lost between being unable to backup my existing SD card and not wanting to losing my Atmosphere installation, I've got these two folders which appear to be the same thing holding lots of gigabytes, any idea if I can delete one?

Is your EmuMMC Raw based or file based one?

I think it's Raw based, although following these instructions I was unable to backup the SD partition so I'm a bit confused to be honest.

I've tried formatting the small SD card in Hekate and copying over all the folders from the big SD card but I'm getting Invalid GPT signature now.

If your current setup have more than 64 GB of installed games you need to reduce to the ones you like to keep and move them to NAND (the EmuNAND one) and then remove the ones left on the SD Card you don't need/want to conserve.

After that, you can use EmuTool to backup/Convert into file based one

Once you have a backup of your NAND you can Format the new 64 GB card, put Hekate on it and start NYX (pressing VOL - while loading) go to Tools and format the card, now is time to decide, if you will continue using RAW based EmuNAND or you like to start using File based one.
  • If you go for Raw based, create the partition on NYX and format the rest of the space.
  • If you want migrate to file based one (for me works better and make future migrations VERY EASY) do not create reserved space and format all your card with a unique partition.
Turn off the console and put the new card on your PC. copy ALL the files of the visible partition on original card to new one, and then if:
  • You want to keep using RAW based, use again EmuTool to convert the files backup to the RAW space created on NYX.
  • You want to migrate to File based copy the backup files to SD:/emuMMC/SD00/eMMC
Start the console with the new card and go to NYX and go to emuMMC manager and activate the new EmuNAND. now you can start your console.

Tried twice but I'm still getting invalid GPT Signature, I think I'm going to give up and start from scratch
