Put them wherever you want except for the moonshl and CycloDS folders, because you can browse your microSD on the CycloDS and launch ROMs from different folders.

On my Cyclo, I have several different folders for all the different media I want to access on my DS. This is what My sd directory looks like:

-CycloDS
-DS Games
-DS Video
-DS Photos
-DS Music
-moonshl

I put all my games in a folder named /Roms/ on the microSDHC card but It isn't required. It's just in case I decide to put anything else on the card, for organizational purposes.

Some people encounter problems when they lump all of their roms into the root directory, which is fixed when they're put in a directory. Also using folders keeps your roms and other files organised.

i agree...in my case i have a ROM folder saved on the root. within that folder are separate folders for each game.

OP: as mentioned though, just having a folder created at the root of your ms is a good-enough way to store the ROMs
