Homebrew Converting trimmed GBA ROMs to CIA possible?

I have an issue. I've patched some GBA ROMs with custom hacks (like the font fix for Tales of Phantasia) and they're odd sizes. Simple GBA Converter says it doesn't support trimmed ROMs. What do?

There's no other application that can convert 'em? Grrr... Gotta hunt down the ROMs again.

Maybe if there's a lunar expander type thing for GBA, that might work.
