Hacking Cia file from N3ds E-shop downloads

I have a nand modded n3ds on 9.0 with gateway and cubic ninja. I downloaded a few things from the eshop on 9.6 system nand and want to make cia files of them.

I am confused where to start since most things seem to be for the old 3ds and not for the new 3ds.

Start with the bootstrap branch of decrypt9 to get a xorpad for your nand, decrypt the 9.6 nand.

Okay so once I download the eshop stuff I pop my sd into my computer and run the 3DSFAT16tool.py? I am not sure how to execute the file since it makes dos pop up then vanish
