I have a N3DS and the emuNAND is on 9.0. I want to upgrade it to 9.5 and was wondering if...

1. Is it even possible to upgrade emuNAND by a cart/game?
2. Is there a cart/game out there that will upgrade to 9.5?

I know you can do this through cia files, but I am not confident enough in my skills to mess around with it and try.

If you have the right game cart, probably yeah.
Try Google, you might be able to find a 9.5 cart.

Because I have no experience using cia files and it sounds fairly complicated. Thought it would be pretty easy to be in emuNAND, pop in a cart, and upgrade to 9.5. Just am not sure if it is even possible that way.

In the gw menu, hold up while selecting gw mode and you will be able to update with a rom, roms updates are not complete but it should be enough if you just want amiibo and theme shuffle features.

I tried using some CIA pack I had downloaded, it bricked my EMUNAND. So I downloaded the files using 3DNUS. I used Title Manager, and used the button combination to install "All CIAs in the folder" (Paraphrased). If you mess up, no big deal, you will just have to format your EMUNAND again.

So:
1. Backup SD card contents to PC.
2. Download files using 3DNUS, make sure you do everything right (there are many tutorials, plus it's not complicated anyways).
3. Put them in a dedicated folder on your SD card.
4. Use TitleManager/BigBlueMenu (whatever it's referred to as atm), to install all of the CIAs while in EMUNAND (important, of course).
5. Reboot, and boot into EMUNAND.
6. ???
7. Profit

If for any reason you screw up, then just format emunand, and/or just copy the files you backed up back onto your SD card.

Cartridge updates are always said to be incomplete and lacking in certain regards, so I wouldn't recommend going through that hassle anyways.

So I need to download 3DNUS. This is a program that will allow me to download the all the 9.5 firmware cia files.

Then I need BigBlueMenu to install the cia files on my N3DS while I am in emuNAND.

Oopps. So 3DNUS won't work now?

See.... confusing.

Do a lot of games need 9.5 to run?
Not sure exactly. If you use a gateway it will probably be useful. I decided to install 9.5 EMUNAND after I realized that NFC/Amiibo support does not work on 9.0 N3DS. Updating EMUNAND to 9.5, and testing amiibos in Smash worked, so I am happy.

That sounds about right.
Do they say what version they're updating to when you load the game?

So to do this...

1. Boot N3DS into gateway emuNAND.
2. Load up the Code Name Steam rom
3. Click yes when it wants to update.

Now, we are sure that it will update the emuNAND and not the systemNAND?

Boot into the gw menu first, then hold up while choosing gw mode. The rest is correct.

And you can change your sysnand language for extra security measure.

So boot into the Gateway menu. Choose Gateway Mode (as opposed to Classic Mode) while holding up.

Then it should boot back the main menu of the system (in GW3D mode of course). I should then be able to hit select and launch the Code Name Stream rom.
