Hacking Can you install game mods permanently instead of using SDcafiine?

I am trying to load a Smash 4 mod (4xM) which I can do with SDcafiine. However, I need to use HID to VPAD to play the game and I cannot run the two at the same time. I am curious if there is a way to replace the game file permanently so it runs all of the time. Is this possible? I am running 5.5.2 with CBHC
